Baldwin was the oddball, using a pneumatic system in the early years. Alco and EMD has not issues working together

Not sure about the CBQ units, but on the M&StL the Alco RS1s did not come equipped with MU connections. When some finally did get MU capability, the brakes had to be modified, as I understand the brake system Alco originally used was not compatible with EMD’s brake system rendering it impossible to MU Alco and EMD units together. As to GE’s, it would depend upon which brake system GE used.
