The information that exists on the questions you raise is recorded in the 
Bulletin on CB&Q E Units.

I don't know that anything further has been unearthed since it was published.

I don't think any pattern has been uncovered, but it is likely that the 
Stainless Units were intended to work the premier trains... those equipped with 
stainless steel equipment... and the painted units were to work the secondary 
trains. (recall that the CB&Q ran many trains with heavyweight and modernized 
heavyweight equipment through the 50's and 60's).   When the units were thrown 
into a common pool such distinctions went out the window and the cost of 
completing the conversion of the entire fleet (especially the E7s) apparently 
wasn't deemed prudent.   

One minor correction.... the E5s did not have "stainless steel sheathing 
covering their bodies"...... they were stainless steel versions of E3 (phase I)
and E6 (phase II) units.   The noses, roofs, ends, and the structural framing 
were all stainless steel.   If they hadn't been the units would have rotted 
like the Pullman Standard
corrugated cars did due to corrosion caused by the electrolysis between steel 
and stainless steel.   They were, indeed, one of the most magnificent diesels 
ever.

And no, the Passenger F3s never got any stainless steel panels.  They also did 
not get the Red Nose Trim and Louvers.... having been repainted into freight 
colors
just before that change took place or during the transition.
