Duncan, have done it both ways. Usually have to scrape up the larger chunks
of scenery material when placing a building on a sceniced section of the
layout. Some modelers will build a foundation or base for a building, attach
this to the layout then scenic up to it. This keeps you from getting glue
and scenery materials on that masterpiece you have just completed and allows
for easy removal of the structure for cleaning, adding detail, lighting,
etc.
My layout is built on foam insulation board, so scraping up paint, glue and
foam scenery is easy. Some times I just cut a hole. Some buildings I have
glued to a base or board and then hollow out a pit or hole in the foam for
placing the structure.
