While not freight service per se, E-units powered Omaha-Chicago "Express 14," which, circa 1962-1966, frequently handled fresh meat from Omaha (both ice and mechanical reefers, and TOFC) to the IHB at Congress Park.  During the same timeframe, No. 14 occasionally carried (and spotted) livestock destined to stockyards on the Aurora & Galesburg Subdivision.

Additionally, as early as 1963, paired E7s powered the daytime Lincoln-Council Bluffs (freight) turn, the same service described by Hol.  Likely this was the power laying-over between the in- and outbound Ak-Sar-Ben Zephyrs, but whether this was routine or a sometimes occurrence, I don't know.

The only regular use of E-units in anything other than emergency freight service when no other power was available did not occur until immediately after the BN merge.  During the spring and early summer of 1970 the 1945 E7s of both the Q and the GN were regularly used in freight service out of Lincoln, primarily to Omaha, Council Bluffs and Pacific Jct.  And of course there was the brief 1967 use of the C&S E5s in freight service between Denver and Pueblo, probably the worst possible route they could have been used on.

How often did the Burlington use passenger E units in freight service? I remember seeing one such occurrence in 1966 or 1967 in Illinois from a DZ dome.  The train the two units pulled consisted of farm equipment on flat cars, so it was probably not too heavy
