The 1250 "Lake of the Isles" was originally GN, but was transferred to the Q in 1953 and kept the same number. Photo at Railfan.net ABPR Image Archives with CB&Q lettering at each end.

Thanks for confirming my suspicions. I'll have to have a talk with the head of the museum the next time I see him. They also have Q Empire Builder diner Lake of the Isles, but have Great Northern on it instead of CB&Q. He said if I can produce a photo showing that it is incorrect, he will look into fixing it, but I haven't found one yet.

Since the car was built for the CZ and delivered in late 1948, it was most certainly lettered for the CZ.  And at no time while it was owned by the Q did that lettering change.
