It is my understanding the city route was not actually abandoned.  It was used
into the BN era serving some industry and commercial customers and freight
operation photos have been published.   The current status is abandoned. With
track and bridges removed but, rail is still in some streets near downtown.

>From the February 1940 The Zephyr:

*"Running time of Twin Zephyrs is cut quarter hour*

Running time of the Burlington's TWIN ZEPHYRS between Chicago and St.
Paul-Minneapolis was reduced 15 minutes effective January 28 to provide
important new connections and more convenient arrivals and departures at
both terminals.

....

An important factor in the faster scheduling of the Zephyrs was the
re-routing of Burlington passenger trains through LaCrosse, Wisconsin,
over a line that not only shortens the distance but avoids slow
operation through the th downtown area. A beautiful new passenger
station has been opened at LaCrosse co-incident with the re-routing."

The new LaCrosse station was opened on January 27th, 1940.
